With that case you are going to need three pin fan extension and y-cables anyway. Just make sure that the y cables for each bank of 8 fans on the PA2s only have the RPM signal from ONE fan going to the PA2. Otherwise you will get weird results.
I would get a waterblock for the Aquero. Phatboy did a similar set up with forced air collong of the Aquero and he had over heating problems. He does have a RAM air cooling fan blowing on the PA2 heat sinks just to make sure they do not over heat. I dont think you will have the same problem, but it never hurts to be ready.
I do NOT think it is a good idea to run a cable from the pump to the AQ5 and the other connecor to the Motherboard. I think it will result in the AQ5 and the Motherboard Both trying to control the pump. Either make sure only the RPM sensor wire from the pump is connected to the motherboard, or run a three pin cable from the Motherboard to the "Tacho" connector on the Aquero, that will provide the MB with a false "Fan RPM" signal that you can set to shut off if an alarm condition occurs. Much safer and easier that way I think.
The MPS sensor only has one connector for Aquabus, so it should go at the opposite end of the daisy chain from the Aquero. The "Low speed Aquabus" connector will not work for the flow meter. I am not sure, but I think the MPS flow sensor can be directly connected to the Aquero Flow header. Good idea to check with AC guys on that.
The Aquero Aquabus connectors are 4 pins, the fourth pin is +5vDC which is not needed for your setup, so only get the three pin cables. If I am counting my fingrs correctly, you should have enough cables included with the equipment to make all the connections between the Aqua Computer pieces, you are on your own for the fans though. I expect you can make it work out just fine with only two 3 pin extension cables to go from the Tacho on the AQ5 and Mother board, and MAYBE from the AQ5 to the pump.
Remember, you have to first connect EACH PA2 to the Motherboard with the USB cable supplied with the AQ5 and set the unit ID to 50, 51 and 52 and update the firmware if necessary. After the unit IDs are set and the firmware is updated, you can remove the USB cable and install the Aquabus. Also, that the PA2 units will not show up in the AquaSuite 2012 b16 software until you connect a fan or temp sensor to it. I think the Aqua suite 2012 software can change PA2 unit IDs if they are connected by USB, but I am not sure. I suggest using the older Aquasuite 4.72 to set those and do the firmware updates. It will also give you a chance to "See" each PA2 requardless of if anything is connected to them. All Aquasuite software is free for downloading anyway, so what the heck. Be careful when mounting the PA2s to the face plate. There should be little plastic washers included in the face plate package, the go on the mounting legs of the center PA2 and the inner legs of the outer PA2s so that everything is equally spaced and lines up correctly.
Also, you will have to go into the Aquero 5 XT menues and change Fan 4 to PWM instead of voltage control. I believe it is Menu->Outputs->Fans->Fan4.
Also, think ahead on your cable management, you are going to need Four 4 pin moles power conectors and all those Aquabus and sensor and fan wires all over the place behind two 5.25 bay devices, and if you chose to use the waterblock, the hoses as well. It will be messy unless you want to splice wires.

Dont know - but would assume since my level meters came with cables too that all their products come with cables. (ask shoggy or wait for him to confirm)

You will definitely need 3pin fan splitters for the fans with only the last fan with RPM wire or custom made cables.

Look at my build log for details on cabling for setup. Every PA2 needs its own power.
There are manuals that ship with the A5 and the PA2s. I think from memory they are in german for the PA2 but you can translate them in google like i did!

The only other thing to be aware of is that each PA2 needs to have a unique address set from 50 to 55 from memory using the older aquasuite software 4.72 while they are individually connected via USB. The USB connection is only needed for initial setup of the PA2 and then they work over the Aquabus cable after that.

One thing to expand on for you.
The only custom cables AC products use is one for the old style mechanical flow meter to a standard three pin, and the RGB LED.
Everything else, including high and low speed Aquabus is just the industry standard 3 or 4 or 5 pin connectors. The same kind as connect to MotherBoard fan and USB header connectors. You might be thinking of the customized cables mentioned in some other threads, but all of those are for things like fans and short cable lengths. In your case any cables necessary not supplied with AC products are available on line or any good Computer store.
I still think a water block for the Aquero 5 is a good idea in your situation.

The cables for the A5 to PA2 daisy chain connections are not standard cables because they are female to female 3pin cables. But since they come with those cables its not a problem unless you want to run a long cable from the A5 to the 1st PA2. In any case you can cut and lengthen them or make custom ones pretty simply.

Larry is right about the other connectors and cables for fans and sensors though, they are standard pinouts and connections. The only other exception to that is the relay connector and 2pin PWM channels or RGB LED which you need to order from them. The 3pin is for the relay and the 2pin for the PWM switch channels. Note the PWM connectors 1&2 are not for PWM control of devices, they have PWM power supplies that switch on or off to power simple devices like low current leds, lights, fans or to trigger an external relay. Not to confuse this with the 4th channel which can control PWM fans, pumps etc.

I look forward to seeing what you do with the case and all this gear. It certainly is a lot of fun. Im actually itching to do another project myself just to get to play with this stuff again, because once it's in and running it's all automated so there's not much to do once you finish setting it up! I havent changed my A5 setup for more than 6 months and the whole system runs rock solid for me. I now have the confidence to be able to leave my system on overnight because I know if anything strange or dangerous happens my little A5 will just trigger one of the many alarms ive set and shut it down. With such a complex system I would never sleep well with out it! You'll love finding out the things you can do with this amazing tech!

The only thing im waiting for now in the Aquasuite software is to be able to export sensor data to a program I run on my Logitech G19 LCD called LCDhost that shows all hardware temps, speeds and the like. Would love to have fan, pump speed and water temps on there too!





Hint Hint Shoggy... This is miles easier to use than the other lcdHype program. It also supports quite a few different LCDs so the aquasuite developers might be able to work with the LCDhost developer to port your LCDhype plugin to LCDHost.
Or worst case make the XML data export compatible with the below.

PS. if the dev team worked on a LCDHost plugin we could actually use it to put all sorts of cool stuff on the A5 screen without having to learn to program in a scripting language thats used for LCDhype!
